So, the cleaning list is done, mostly. This is the new layout we're going with, will be taking more suggestions about this as needed.

I honestly think the tournament section should be in a separate category than "Random YGO" so that it's easier to find and be labeled appropriately "Tournament Section". "Dueling terminal" sounds really vague. It'd be kinda cool if we could add a contests board as well so that we could start some. The contests board could go with the tournament section in the same category.
The same goes for the trading section, imo these are boards that should be separate from "Random YGO" because they are pretty important.

I could, perhaps, create a section to encompass Online Dueling and Online Trading as a sort of, Online Yu-Gi-Oh! Section? Would that suffice the above?

The thread for Sig requests (if there is one) should be stickied.

Yeah, we can have topics pertaining to a bunch of things with online Yu-Gi-Oh! such as other websites, and basically anything to do with dueling on a sim.
EDIT: I'll get on that tomorrow evening as I am sort of mobile for now.
